NES:

-Tetris
-Fester's Quest (Screw AVGN)
-Zelda
-Zelda II (Horsehead's the only flaw)
-Super Mario Bros 3
-If you're daring.... order a repro of Earthbound Zero on cartridge. I made one myself, but you can always just order one.

SNES:
-Donkey Kong Country 1-3
-Earthbound
-Chrono Trigger (I didn't like it, but everyone else seems to.)

I hope you're not looking for common games; a few of these I don't think were ever sold in the US.

NES:
Bionic Commando
Joy Mech Fight
Cocoron
Castlevania III
Final Fantasy III
Gradius
Mach Rider
Sweet Home

SNES:
Front Mission
Terranigma
Illusion of Gaia
Actraiser
EVO: Search for Eden
Super Bomberman
Super Bomberman II
Super Bomberman III through V (All conglomerated, because they're all way more complex, japan only, and feel really weird in graphical style in comparison to the first two games. Which is very odd, because Super Bomberman II is goregeous.)
Clock Tower
MechWarrior
Super R-Type
Super Punch-Out
Megaman 7 (It's decent in its own right. Despite what Brentalfloss says.)
Shadowrun

Did I mention Duck Hunt?

I already own Kirby, A Link to the Past and Castlevania on VC. Though the FC Twin is incompatible with Dracula's Curse or Kirby's Dreamland 3. It also can't work for Star Fox. As for Super Bomberman, Bluhman, thanks for reminding me! Since I am a hug Bomberman fan.  Also, yeah, I should get Megaman 7, he said Mega Man 6 was "okay" and that's an understatement.

As for Duck Hunt, I'm not sure if I can play that with the FC Twin, since it uses the SNES controllers. Though I have an actual NES. I guess I could use that for incompatible NES games.

Also, what is Terranigma?

I thought it was a given. If you own a SNES or anything SNES-like, it's about as required as a controller.

UPDATE!

I updated my list so far. MM5 is a pretty good game, IMO. One of my fav MM games next to MM6, dunno what's the hate for.

Ninja Gaiden's pretty dang hard for me. I got up to stage 5, though. Ninja Gaiden II... oh boy, that's a difficult one as well. Though I need to pick those up again soon.

Ninja Gaiden 1 is hard as hell. My buddy spent a week on the final stage but finally beat the last boss' all stages in the end. Great celebrations were held in his honour.

Clear it without save states as well.
They didn't do a good job designing it really. If you lose at the last boss you'll have to start over at the start of that level and not just the boss. However, if you die in the middle of the level you will start at a checkpoint.
And that final level of the game is pure madness. Especially since you don't get recovery before the boss.

The cutscenes are awesome for a NES game though.

I played it on the NES cart, which means no savestates. Last time I got to atleast level 5, and I am aware of the madness of the boss, it's THE ULTIMATE CHALLENGE. I may just my attempt on Justin TV

Any of the Super Star Wars games
Super Mario RPG

...and that's all I can think of.

I actually have the original catridge for that game and Final Fantasy 2  and 3 (renumbered american version) Chrono Trigger and even DOOM. I actually have quite a few and two old working super nintendos.
Thinking about that gives me a feeling of Nostalgia and how much i played chrono Trigger on the Snes even when the playstaiton 2 had been out forever.

Awesome. I sold my SNES along with the 10ish games when I was young and naive. It's probably worth quite a bit now. I had such a great game collection, too! :(

Dude, Kirby's Adventure is good, but not as good as A Link to the Past.

I agree.

Does anyone remember this overlooked gem?

I didn't have a NES or SNES, my first console was a Gameboy, and then a Gameboy Colour. After that I got a N64 and some year later I got a PS2.

I kinda got my N64 when the nintendo magazine showed pictures of Super smash bros melee. Some year before the Gamecube release.

I had a neighbour with a SNES though, he had mario kart and such things. Super mario bros 3.

And that's why I play games on emulators. There's just no way in hell I can get those games legal.

I had Gameboy, GBC, PS1, Gameboy Advance, PS2, Gamecube, DS, PS3, 360, NES.

I concur that the Nintendo ones on my list are the best ones.

NES, SNES, Genesis, N64, Playstation, Dreamcast, PS2, Xbox, Gamecube, Wii, 360, PS3 (not really mine nor do I play it), GB, GBA, DS, DS lite, PSP 1000-2000

I have Link to the Past and Kirby's Adventure on VC, so I don't think I really need a cart copy ATM.
