True, I suppose, but you also gotta question the logic of using just one type of pokemon in every gym. I'd laugh so hard if I was a gym leader...

Pokemon were created by humans an era before the time of which the series takes place. Those humans were almost completely wiped from the face of the world. It is unknown entirely how it happened, but a war between the constantly advancing android-creatures that were created by humans broke out. The humans underestimated the power of their creation, and dealt a large blow to their civilization. When all hope seemed to have been lost, the humans came up with a last resort method of winning the war. They were able to create a machine that would, in lamens terms, wipe the intelligence from their creation. When activated, however, the machine inadvertently wiped the minds of humans as well. An era later, humans have almost reached a similar stage in development as to what it was when they created pokemon. There is no memory of the initial creation, the war or any time before this. Because pokemon are essentially machines, the device used to destroy their intelligence also eliminated their learning ability, which was also intentional. This is why pokemon are more or less similar to animals in the sense that they can't rationalize and can only say their name (in the crappy cartoon at least). There are a few pokemon that retained some of the intelligence they had during the war. Not all, but more than most common pokemon at least. These are known as the rare, or legendary pokemon. Whether or not they recall the war is up for debate. All in all though, pokemon are nothing more than bio mechanical creations of humans in an era before the known setting in the series. That's why they can be digitized and you can put CDs in 'em to teach them things and stuff.

Yeah actually, hah. After seeing the bit about CDs and digitizing pokemon I thought hmm.. maybe they're machines? All the rest was just on the spot thinking.

It doesn't explain some elements, such as Pokémon food, mating, the fact that some are used as or for food,  or how some items have any effect (potions and the like). It's a good one, but just like any other attempts at rationalizing fiction, there are always flaws.

Demons perhaps if they are like Houndour or Houndoom.
How can a digital creature be demons though (for those angry mothers).

How can priests feel threatened by pokémons? They are just part of some game. Would be like the government saying that legend of zelda is describing communism.
