 I have a huge list, but the best of the best I can think of in the moment (I'm in a hurry) is in Metropolis (not the movie metropolis, an anime with the same name) more specifially, this scene:

In Star Wars V when Vader says he's Luke's father. Classic.

EDIT: Oh, I just remembered! That one scene in Tetris, when you have all the block piles, and just need the I block, then it drops in and scores a 12400 pt tetris on level 9. That was awesome.

For me, it's in Grandia 2, when there's a girl who's possessed by the Eyes of Valmar. Her mother tries helping her with homemade medicine, but that makes everyone think she's a witch. The girl just wants everyone to be happy, so she tries to make a garden, but the garden doesn't grow. Everyone treats her badly, so she gets frustrated and runs off. The heroes fight her, but then they have to take out Valmar, which will destroy the girl's soul in the process. But the girl just wanted to help people and...

...just a really heart-wrenching scene. -_-

Oh, and when Chi stops Kojima from 'touching' her in volume 5 of Chobits. DANG, he got rejected! I was laughing for a while with that one.

I have a couple

-It makes me think of Dirk during the part of "Loser" by 3 doors down where the chorus plays with background music. I do some of my scenes with him while listening to that. Call me wierd, but I cropped that section and play it over and over.

-The scene in "Eight Crazy Nights" when everyone sings about whitey. One of the few actually emotional moments in the movies.

-The entire song "Crash and Burn" by Savage Garden.

-Towards the end of "Tourniquet" by Evanescence.

Yes, most are music-related, I have strange tastes. There are more, I'll try and browse around see what I remember.

I'm not the first one to do this, but.. I named Aeris 'Bullseye'. It led to some laughs at that scene.

On the uncensored japenese version of Tales of Phantasia when Archie said in her sleep, "GIVE IT TO ME HARD!".  She was talking about Cless...That was priceless...

Also, when I used a gameshark to extend the name size limit in Golden Sun and changed Felix's name to "Holy Sh|t".  Then when the Mt. Aleph boulder fell on him, Jenna screamed "Holy Sh|t!!!"  Also priceless.
