But on a more serious/less offensive note, why would the government hide the existence of Archem (or, as certain top secret documents refer to it, "Project A")? Does it have something to do with national security? Perhaps a biological weapon? What?

Unlikely. The government announces all its embarrassing failures about ten years after the fact. They sugarcoat it to sound like it was too successful, and they neglect to mention the naughty bits, but they announce it anyways.
